Too much Inconsistencies in Mysql

I have a table in mysql with many Inconsistencies (for example :
Repeated primary keys); I have exported that table from excel with the command "load data.....",

How are we supposed to know what the inconsistencies of YOUR database are?

None of us have ever seen it so with out you telling us or us seeing it we are never going to be able to help you with this.

The main problem is going to be the duplicates in the primary key (that will never be a real primary key this way).
I suggest adding a new autoincrement column that will function as the real primary key.
From there on you can identify the individual columns and use sql statements to clean up the mess.
